I had to perform following commands to correctly use SD cards on integrated card reader:

BUSID=`lspci | sed -e '/Texas Instruments.*FlashMedia/!D; s/ .*//;'`
setpci -s ${BUSID} 4c.b=0x02

You can put these lines in your /etc/rc.local file (so it'll be executed at boot time)
